After the Kyrie Eleison, the concept took a huge turn where Shay became an enemy of his brotherhood cause he didn't like to see innocent peoples suffer. Shay thought of helping mankind that made him a betrayer to his brotherhood but he still followed his heart, not his mind.
Shay met Achilles after the destruction at Lisbon and he was mentioning Achilles as the culprit behind this and he was screaming while asking what's the next city Achilles want him to smite.
Shay was so mad cause he found what happened in Haiti, happened in Portugal where thousands of peoples died in a great earthquake and Shay was thinking this was happening for the manuscript.
Liam and Hope defended Achilles and made Shay go out of the manor when Shay was trying to make Hope understand what was going on there. Then Shay was mentioning Liam a fool if he thinks Shay will leave this be.
As Achilles can't be trusted, he must never find another Precursor Temple, that's what Shay was thinking.
Now I had to infiltrate Davenport Manor and steal the manuscript for the best. This know place became a restricted zone for me now though I didn't see anyone around.
I had to locate and steal the Manuscript and the eagle vision helped me finding it which was in a drawer of a desk on the upper floor though I searched on the ground floor first.
I found the manuscript and took it but there came Achilles all dressed up as an assassin and he said he had high hopes for Shay when Shay replied that he has to do this.
Achilles was talking about the future of the whole continent or maybe the whole world is tied to the manuscript that Shay was stealing from his brothers.
When Shay was mentioning they don't have the right decide that future, Achilles was mentioning they have the responsibility. Shay said this mad grab for power ends now as they're responsible for killing innocents and destroying cities.
Achilles started attacking Shay saying he won't let him destroy everything they have built.
Achilles was definitely stronger than Shay but Shay knew some techniques as well and he didn't go for the fight, he decided to get out of there taking the manuscript so he tackled Achilles and jumped out of the window and Achilles ordered his assassin's to stop him.
Now I had to escape the homestead without killing anyone and without taking damage as optional objectives. As the whole place was filled with trained assassins, it was hard to escape without taking damage though I tried not to kill anyone.
Not just the assassins, I noticed both Liam and Hope was also trying to stop me after a certain moment of me trying to escape the Homestead. So, the friends turned foe just in a matter of time cause someone didn't like the way they're seeing things.
And at last, Shay had to stop as he was on the edge of the mountain and there were all the high trained assassins behind him. Liam was asking Shay to give the manuscript back so Achilles might forgive him.
But Shay declined saying he'll not let this happen again.
Shay was about to jump out of the hill, into the ocean and that's when Liam shot him and he fell into the ocean and the mission was completed with 90% memory sync without showing what happened to him next.

I'm still confused. It seemed like both side thought they're correct. When the assassins were saying they were trying to save the world, Shay looked it a way to kill innocents.

That war that Shay unleashes is crazy; I think this game was and still is within the saga very underrated, I think it's one of the best narratives that AC has, because starting as an Assassin to end as a Templar is something we had never seen before and they did it too well.
